Baltimore has some very good restaurants that are not chains and are locally owned.
In Hampden, Golden West on "The Avenue" is your best bet. The food is great, and it still has that Baltimore kitsch (maybe not as much as Paper Moon (see below), but the food is FAR better). It has a gold rush theme to it. This would be my top choice. They also have a great Sunday brunch.
If you're looking for all out kitsch, Paper Moon on 29th Street in Charles Village is definitely your place. Between the robots, dolls and mannequins, it is a sight to be seen. The food is fair - average diner fair. But it is unique. It's open very late (the best time to go is after the bars close).
In Mt. Vernon there's Red Emma's. It's a socialist/communist bookstore and coffee shop. I don't know much more about it as I've only driven past.
Federal Hill has several great choices. Not a theme restaurant, but somewhere with damn good food is SoBo Cafe. They serve homestyle food and the prices are cheap. We go there fairly often. The Mac and Cheese is awesome!
Also in Federal Hill is Bicycle. The food is vegetarian, and there's a bicycle theme. (Didn't see that coming, did ya?) The food is pretty good, even for carnivores like me.
Another place in Fed Hill is Little Havana. The food is fair, but it's one of the few places in Baltimore you can sit outside and eat. It has a Cuban theme. (And I met my wife there, so it's a personal landmark.)
In Fells Point there's Pazo, a very trendy tapas place that opened a couple years ago. It's in a converted warehouse. Prices are a little more than the previous mentioned spots, but the food is tasty. You will need reservations.
Another place in Fells Point is The Red Star. Also in a converted warehouse, it's one of the few bars and restaurants that are smoke free! (At least until the state wide ban goes into effect at the end of the year.) The food is fair, but the atmosphere is cool. (And you can breathe!!!)
Also in Fells Point is Blue Moon Cafe. It's VERY small, but the food is homemade. (They even bake their own goodies.)This is the BEST place in Baltimore for breakfast, but you will wait at least an hour to get a table on Sat or Sun mornings. (Did I say it's extremely small?)
Baltimore has a Little Italy, and pretty much every restaurant there is good. Ammici's has the best prices, and is very casual. Chipparelli's and Sabantino's are Baltimore institutions and have fair prices. For desert, you can't beat Vaccarro's. The make the deserts for a lot of the restaurants in Baltimore. And their portions are insane.
Awe make our way over to Canton, there's the Bay Cafe. With a south Florida / Jimmy Buffet theme they also have outdoor seating and sit right on the water.
Also in Canton is Nacho Mama's. It has a Mexican Theme (obviously) and you order drinks served in hubcaps. They also have an interesting list of rules (like no drinking Natty Boh from a glass).
Lastly, no list of Baltimore restaurants is complete without a place for crabs. Everyone has their favorite, and that's a whole other debate. I would suggest Obrycki's.
Two other mentionables are in Towson, just north of Baltimore City. One place is San Sushi Too / Thai One On, a combination of Thai and Japanese. The sushi is the best in the Baltimore / DC / Philly area. (And is better than sushi I've had in what are supposedly the best places in San Diego and New York.) It's not cheap, but good sushi never is. You can still eat and drink for under $75 a couple with tip - not bad at all.
Also in Towson is The Crackpot, another crabs place, but has the best crab cakes in the Baltimore area. They also have several varieties, ranging from Hawaiian to Buffalo.

Ikaros, great Greek Restaurant in Greektown (Eastern Ave).
B'more is a great city, and I don't get to visit there enough. However, I did enjoy dining at The Cheesecake Factory and The Rusty Scupper.
They're both at Inner Harbor and moderately priced. I don't know if they're "unique" enough for you, but maybe you can check them out online.

You should definitely try Paper Moon - it's a really cool 'upscale diner' w/ all kinds of antiques and mannequins hanging from the walls and ceiling and nothing matches.
The food is basic American sandwiches and stuff but good and really unique.
